La bandera de Pedro Muñoz está formada por dos franjas horizontales de iguales dimensiones. La franja superior es de color burdeos y la inferior es blanca. Posee unas proporciones de 5:8. El burdeos (también el color de la bandera provincial) representa a la tierra manchada de sangre, haciendo alusión a la labor de la tierra y a las guerras carlistas (

fue conquistada por Miguel Gómez Damas, general carlista, que consiguió mantener en un breve periodo de tiempo el dominio del municipio en la expedición de 1836). El blanco representa a la paz que llegó con el acuerdo que se llevó a cabo en el municipio entre los partidos carlistas y liberales como consecuencia del Abrazo de Vergara y que aparece también representado en el escudo con dos manos derechas de color blanco (plata heráldicamente) dándose la mano.
